If you buy any motorcycle engine they are going to have a gearbox built in. Industrial engines that are used as generators or to power pumps will not have a gearbox. If you are going to us your ICE to provide torque though, you will want a gearbox. I do not suggest messing with your transmission if you don't have to, other than finding a location to couple your electric motor (assuming you are a parallel hybrid). Editing the internals of a transmission is a very big undertaking and I would not encourage it.

Here is a great thread on fsae.com: http://fsae.com/eve/forums/a/tpc/f/125607348/m/824105905 it discusses the pros/cons of engine selection, though it deals more with 450cc to 600cc engines I feel that the same reasoning can be applied to a 125/250cc engine and an electric motor.

Messing with the transmission is not something I'd recommend for a first year team.
